Are you on vps1 or 2? I can't speak for VPS2, but in my experience,
the virtual running of sa-learn ignores the user prefs flag, and
always looks in /.spamassassin regardless of the user you ask it to
run for.
I've had to make a symlink from /.spamassassin to
/usr/home/<userid>/.spamassassin/ for each user I want to run sa-learn
on.

Sorry i am on VPS v2 on my now famous spam and AV filtering mail server ;)
that is not a bad idea to create the symlink just before the sa-learn
and change it when needed, i will look if this can help in my case thanks !
