Ghislain,Are you on vps1 or 2? I can't speak for VPS2, but in my experience, the virtual running of sa-learn ignores the user prefs flag, and always looks in /.spamassassin regardless of the user you ask it to run for.
I've had to make a symlink from /.spamassassin to /usr/home/<userid>/.spamassassin/ for each user I want to run sa-learn on.
